Bongabon was originally part of Pampanga province before becoming the second capital of Nueva Ecija province. In the 17th century, Augustinian missionaries established the village of Bongabon near the mission in Santor to convert locals to Catholicism. Bongabon grew in population and later became a municipality with Santor as one of its barangays. Bongabon derives its name from the abundant botel nut palms in the area.
