## Protein quantification by mass spectrometry Protein quantification consists of performing experiments to determine proteome and/or protein profiles and comparing these. Numerous methods are available, and in this chapter we try to classify them and give brief explanations of the different approaches. ### 5.1 Situations, protein, and peptide variants Before going into the details of the different approaches we first have to setup the terminology and define some of the most commonly used terms. #### 5.1.1 Situation A situation is a site, and the state of the site, for which a proteome profile is to be determined (or compared to a profile from another situation). An example of a situation is to look at the liver of cod living in polluted water, or cod living in nonpolluted water. #### 5.1.2 Protein variants -peptide variants A quantification task typically compares the abundances of proteins in different situations. To distinguish a protein in different situations/samples we term them protein variants, where a different variant is used for each situation or sample (whether the experiment concerns situations or samples depends on the circumstances).
